Sometimes when i close the konsole, it keeps running in the background, as you can see in the "top" output the cpu usage becomes 100%

Reproducible: Sometimes

Steps to Reproduce:
1. quit konsole by clicking window close button or ctrl+shift+q

There was another bug report relating to the same problem. I just can't find it at the moment. Anyway that problem was linked to NVidia proprietary driver and is gone since version 361.18. I assume you also use the Nvidia proprietary driver on your Debian system? Then try a driver update. Please close this bug report, if this solves your problem.
