How to reproduce: - make sure all THREAD=... capabilities are either blacklisted or not announecd by the server - select the descending sort order in the menu, leave "no sorting" as the sort order - open a mailbox, see that it isn't in a reverse order - open that mailbox again -> it's OK now
Sorry for further bugspam, I cannot manage Bugzilla tonight. Thanks to Will Spitzer (hololeap on IRC) for reporting this.

I confirm this bug, on my Archlinux laptop everything same. Go to the mailbox directory - it isn't in a reverse order, go to another one, then go back to the directory and see ... it's in reverse order. moreover, if I click to table header to change order the whole app is killed with coredump
Created attachment 143207 [details] coredump of change sort order attempt
Trojitá is no longer maintained, please switch to a maintained alternative like https://apps.kde.org/kmail2/ Sorry for the inconveniences.
