works fine for me. Do you use a taskbar of plasmashell? If yes, which version? We had a very important bug fix the other day which might also cause this problem.
I'm getting this bug with the neon5-201405132125.iso. Everything seems to be the default settings. I am using the taskbar from plasma shell. The bug appears both in a virtual machine and if I flash it to a usb drive.

I tested the neon5-201405161144.iso in both a virtual pc and using a thumb drive and I still get this bug. Windows minimise to the center of screen instead of to the panel.
Iirc the bugfix might have *caused* this as side effect regression, so the "old" version should have not been affected. What's the output of xprop _NET_WM_ICON_GEOMETRY for such window? (run from konsole and click the window when the cursor turns into a cross) Another popular reason for this is that the taskbar only shows entries for minimized windows and/or a multiscreen setup - any match in that regard?
Output of the command is "_NET_WM_ICON_GEOMETRY: no such atom on any window" Taskbar also seems to be working. All entries are shown, both minimised and otherwise.
It seems that after the system was running for a short time the problem is fixed and windows correctly minimise to the system tray. I restarted the system and ran that command again and got "_NET_WM_ICON_GEOMETRY: not found".
there's no "minimize to systemtray" - if an application puts an icon into the system tray and you close that window/click the systray icon various client specific things can happen. in this case, please record the particular client (firefox, kwallet, ...) and the exact procedure to "minimize to systemtray"

I added a task manager widget to the desktop and windows started to correctly minimising to that widget. Output of the command at that time was "_NET_WM_ICON_GEOMETRY(CARDINAL) = 478, 245, 68, 34". I moved the task manager the the corner of the screen, but windows still minimised to the spot it had been placed originally. I tried removing the task manager, but windows still minimized to that spot. Output of the command stayed the same through out.

No I was, I wanted to see if adding another task manager would fix the problem. This has been occurring on the project-neon iso, default settings with no changes made.

After it start minimising correctly again, the command returns "_NET_WM_ICON_GEOMETRY(CARDINAL) = 365, 742, 293, 26". Minimising appears to be broken when first booting in, but works after a while.
