After a system update, backgound of Kmenu (Kickoff application launcher) and Krunner lost transparency. Panel and other widgets remain transparent. I updated my system from openSUSE 12.1 to 12.2 by installing it into a new harddisk and copying the whole content of the old /home directory to the new one. The KDE versions are the same (4.9.3) both on the old and the new system. If I create a new user on the new system, backgound of Kmenu and Krunner are transparent. Settings of Desktop effects and Window decorations are the same for the old and the new user. As I can remember, it had already happened to me in the past a few times, whenever I updated my system. I tried to locate the problem by deleting some of the config files in the ~.kde4/share/config/ directory (plasma-desktoprc, kickoffrc etc. ) without any success. The only thing that works is to completely remove .kde4 directory and then manually copy the important files and directories from the old .kde4 dir. Reproducible: Always

This time I left ~/.kde4 folder intact so that I can reproduce it. After your question I made the following: 1. Logged out of KDE 2. made a copy of ~/.kde4 folder as ~/.kde4_copy (in konsole, using MC, only 'preserve attributes' was activated in copy window) 3. renamed ~/.kde4 as ~/.kde4_orig 4. logged in -> Kmenu background is transparent (but no original desktop content) 5. logged out 6. renamed ~/.kde4 as ~/.kde4_new 7. renamed ~/.kde4_copy to ~/.kde4 8. deleted the files (kwinrc, plasmarc, plasma_desktoprc, plasma-desktop-appletsrc) from folder ~/.kde4/share/config/ 9. logged in -> no original desktop content BUT transparent Kmenu background 10. logged out 11. renamed ~/.kde4 to ~/.kde4_good 12. renamed ~/.kde4_orig to ~/.kde4 (which was the original ~/.kde4 folder) 13. logged in -> I get original desktop content with transparent Kmenu-background Strange, and for me it doesn't tell anything - bot seems to work :-)
