if viewing pdf [1] on page 4 it says '\mu^+ on Cu' (using LaTeX-Syntax for special symbols) what is expected behavior while in [2] at the same place it says '\propto^+ on Cu'. If text is marked with right click, search options pop up indicating correct search for '\mu+'. Only difference between pdfs i can see is that [1] uses pdf v 1.5 and [2] uses pdf v. 1.4. correct decryption in search option indicates, that this is an decryption error of pdf v 1.4. What's the "File->Properties->Fonts" value for the Symbol font in the pdf that displays that wrong?
Symbol Typ 1 ~/.fonts/symbol.tff what should be the value there? there ale about 25 partly embedded fonts, but symbol, times-italic and times-roman have a local file path to ~.font/
That's not a correct font for the Symbol font replacement, please configure your system so that a valid symbol font replacement is used http://freedesktop.org/wiki/Software/poppler contains some information on how to do it, i can't guarantee the information is correct, but i'm sure the internet is full of information on how to tweak your fontconfig configuration.
