I have added my ~/Maildir as a mail source for kmail. What I am unpleasently surprised about is that Kmail would move all the mail from the Maildir into its own local storage ( ~./.kde/share/apps/kmail/mail and delete it from  ~/Maildir. 

I doubt that this is the behaviour most people expect. I surely don't, because I don't want kmail to own all my mail but I want to remain able to access it with other clients as well, such as mutt or Thunderbird / Icedove

I am on current Debian Wheezy. Kmail is at version 1.13.7

In Debian, yes it is. obviously Debian has been withholding the upgrade to KMail 2

Thank you for taking the time to file a bug report.

KMail2 was released in 2011, and the entire code base went through significant changes. We are currently in the process of porting to Qt5 and KF5. It is unlikely that these bugs are still valid in KMail2.

We welcome you to try out KMail 2 with the KDE 4.14 release and give your feedback.
