Yes: Transmission; and Sorta: File download via Firefox browser (that came with my Ubuntu 11.10).
Neither of those programs are KDE applications, so sweeper has no way to know that it could delete those files. Adding configurable directories for cleaning is bug 244769, which could solve this issue. Unless you object, I will mark it as a duplicate.
