Version:           1.99.0 (using KDE 4.7.2) 
OS:                Linux

To reproduce:

- open a received mail
- go in "message" menu and click "edit message"
- edit message
- save message (strg+s)

--> message is not saved really, but a new message is created in draft folder. this should only happen for new messages being saved. an received edited message should overwrite the edited message.

No you will not overwrite existing email.
So it's normal to save in draft.
