It seems that the root of this issue is that my Task Manager (Smooth Tasks) was disabled for 4.6, and having no take-up-all-the-room-it-can plasmoid creates this issue. However, the plasmoid should not take up this extra space in any case, task manager or none.
Is this still valid please?
