If I check 'Use system bell instead of system notification' I do not hear the system bell whenever KDE tries a notification, instead I hear whatever notification has been assigned to the event.  

Reproducible: Always

Steps to Reproduce:
In System Notifications.  Set Event source to Konsole.  For Bell in Visible Session have it set to Play a sound (e.g. /usr/share/sounds/KDE-Sys-App-Message.ogg).  In System Bell check Use system bell instead of system notification.  Make sure you apply all changes.  Open a Konsole window.  Type Ctrl+G.

Actual Results:  
I hear  /usr/share/sounds/KDE-Sys-App-Message.ogg

Expected Results:  
I hear the system (X) bell through my PC Speaker.

Can you please check, if you disabled system bell via System Settings > Accessibility > Audible Bell > Use system bell?

Yes, I confirm this with Kubuntu 13.10 (KDE 4.11.2) and Debian Testing (KDE 4.11.3). In both cases the default System Settings > Accessibility > Audible Bell > Use system bell is set. The problem still occurs if the setting is unset and saved, then re-set and saved again.

It might be worth stating for others reading this that Kubuntu has a couple of issues.

Firstly (like some other distributions, I believe), by default it doesn't load the kernel module for the PC speaker (aka bell). To get it loaded, it's necessary to comment out the entry for pcspkr in /etc/modprobe.d/blacklist.conf.

Secondly, there's some problem with the system bell sometimes not working after login. I've reported this here: https://bugs.launchpad.net/ubuntu/+source/kde-runtime/+bug/1254527.

Another KDE setting to check is System Notifications > Manage Notifications > Player Settings tab > "Use the KDE sound system" radio button. (This is the default anyway.)
