Applying filters to a quite large number of messages (i.e. in the case they are /really/ necessary) can be (atm) quite time-consuming and it seems to take place in the GUI thread.
I suggest to 
1) move this task to a secondary thread, not to block the UI
2) allow the user to pause/stop the process

Thank you for your feature request. Kmail1 is currently unmaintained so we are closing all wishes. Please feel free to reopen a feature request for Kmail2 if it has not already been implemented.
