Just for completeness, I'm using gnome, but there was now way for me to indicate this on the question of which version of the KDE I'm using.

I have been using amarok (together with pulseaudio) for years without any problems. I have just installed Ubuntu 9.10 (Karmic) on a new box (64bit). I have my entire music collection in flac and am using amarok with the default backend (in Ubuntu), which is phonon Xine.

The problem I have is that the playback skips at irregular intervals (ie. skips between every 30 seconds to 180+ seconds). I have run pulseaudio in debug mode, but there are no messages (ie. warnings, info, error, etc) when that skipping occurs.

I can play CDs though Rythmbox (using pulseaudio) without any problems.
I can play any of the flac files through Totem (using pulseaudio) without any problems
