The option 'source-dir' for a module is ignored and the global setting for 'source-dir' is used instead.

SVN commit 1072396 by mpyne:

Allow the source-dir option to be overridden by modules. Based on a patch by Michael G.
Hansen (the bug reporter).

Also make miscellaneous cleanups of some of the various var names involved.
