This is a known issue. As soon as you change any colors, kate saves the scheme, after which changes to the system scheme are effectively ignored. Ultimately what we need is either an option to disallow changes and/or reset the scheme. Or both. This has come up before, but I don't recall if any of the bugs are quite as "to the point" as this at the real issue, so for now I am marking this NEW rather than DUPLICATE.

Fixed in KDE 4.9. In the Colors tab, there is a button "Use KDE Color Schema".
