But it is always. As soon as I've got two different NEF files with the same name, they've got the same thumbnail.

Here I am getting correct thumbnails. What happens if you "touch" the two files and then restart digikam? What happens when you move your thumbnails-digikam.db file to a different place and then start digikam. Are still the wrong thumbnails produced? (just move it back afterwards) Do you remember in which view (albums, tags, searches, timeline...) you viewed the pictures the first time, when the wrong thumbnails were created?
Sorry, I will have to try move the db next year (no time now). I just noticed that it is not only NEF files but only JPG (so likely all files). In this case the other one doesn't even exist anymore. Touching seems to work, but only after restart (I've got the correct thumb for this image now). I think I was viewing them in Album view (I usually first let digikam generate the thumbnails to perhaps already delete some images).

I have the same problems with TIF and JPG files in much of my folders :( Its come with last upgrade. Also, sometime one or two files in folder is hidden (no any thumb, and no file), moving it to somewhere and back do this file visible...

Please have a look at bug 233222: There was a problem with wrong thumbnails in combination with a wrong file size displayed. Is the file size for affected images correct for you?
Yes -- but due to my problems when building digikam from SVN I've rebuilt the database several times in the meantime. I also cannot reproduce the bug anymore now, so I assume it was the same problem as in #233222.
