When a shortcut is set in `kmenuedit` (the advanced tab for any application), this does not by default appear to enable it in the "Input actions" settings (start krunner, type "input actions", or start it though the personal settings dialog).

I can confirm that on Kubuntu 9.04 with KDE 4.3.00 installed. All entries in $HOME/.kde/share/config/khotkeysrc have set an entry Enabled=false. Changing them manually to true results in correct hotkey behaviour after new log-in.
