Version:           1.11.2 (using KDE 4.2.2)
Compiler:          gcc 4.3.3 
OS:                Linux
Installed from:    Unlisted Binary Package

Sorting manually folder in the "Favorites folder" panel, setting this panel sorting to "Manually by drag and drop", then changing folders order. If I restart kontact/kmail, my sort order is lost, and I'm back to an alphabetical order.

I have exactly the same problem since KDE 4.2. Furthermore I experienced the same problem with all the other folders I sorted manually. After a restart of kmail, my sort order is lost too.

Fixed in 4.3.0, according to Szymon.
