OS:                Linux
Installed from:    Mandriva RPMs

Kleopatra always starts maximized, requiring manual minimizing to get the main window out of the way.  I would like to see a config option for "Start minimized to system tray" added.

The other issue:  My personal encryption keys are listed as merely part of the mass of all keys.  The user default encryption key (at least) should be highlighted and the user's keys should be separate from the other keys.

You can start kleopatra with the --daemon option (I know, misnomer, it's gpg speak) to confine it to the systray at startup.

The Kleopatra default is to come up with three tabs:
1. My Certificates - all secret keys (and, in case of X.509, their issuers, if hierarchical)
2. Trusted Certificates (all which are >= Marginal)
3. Other Certificates (all which are not (2)).

It seems to me you somehow don't get those tabs, but you can remove all [View] sections from your kleopatrarc to get the default back. Otherwise, please explain how what you call "my personal certificates" differs from what the abovementioned tab (1) shows.

This problem (maximized at startup) still exists in kdepim-4.4.0-5.fc12.x86_64.

Is there any development to make this startup behaviour configurable?

This is a duplicate of #177766, and it's very annoying indeed.
Because it starts up just a little later (or slower) than the other programs being restored here, I often already start using the desktop, to then be interrupted by this annoying window popping up every time.

No, bug 177766 is about session restoration.
This report is about the startup behaviour when launching kleopatra.

Session restoration seems to work as expected in Kubuntu 11.10 after the Backport PPA updated to 4.8.0.

Don't know about launching kleopatra.

Too late for me anyway, kmail2/kraponadi caused me data loss and destroyed the reputation of everything K in my eyes.  I switched to Thunderbird (which I had not used since v1.5 and has made giant strides forward in the last five years) and the kleopatra function is replaced by the Thunderbird extension Enigmail.

Should be fixed in current Kleopatra/KDE. Please reopen if not.
