Sometimes I just don't want to be bothered by kmail. So when it pops up and asks me for a password I simply reject it. Problem is that it repeats this behavior every minute. (I want it to check mails often when I _want_ to use it.)

KMail should be able to take a hint. When I reject it, stay away!

Do you store passwords inside or outside the wallet?

I think it accepts that kwallet will not be accessible and asks for password every time it tries to (automatically) fetch messages.
