As my mail stuff works, i have several pop3 accounts, which i fetch my mail from, and then put into my local imap server.
what i need to do is to fetch mail from a pop3 account, apply a filter, and put it into the correct folder on the imap server, however, the filtering doesent allow to put stuff on imap server..

now i understand you decision not to allow filtering from imap to imap, but this is quite different.

i have some ideas on how something like this can be implemented:
1:
the pop filters filter ui can be extended, and allow for moving, so that this functionality ONLY can be used on pop accounts.
2:
allow filters to be attached to individual connections, so that i attact a set of filters to a specfic email account, and then only allow moving mail into imap folder if the email account the filter is attached to is a pop3 account
