Now seriously, bookmarks are not stored in the file because that's impossible, so move the files back to the place they had when you made the bookmarks and your bookmarks will be back.
You are right though that we are probably lacking some kind of managemnt in this regard so that people can move files AND the bookmarks associated to them.
