SUMMARY


STEPS TO REPRODUCE
1. Pin an application to task manager
2. Change global theme
3. Applies it for: Appearance settings AND Desktop and window layout

OBSERVED RESULT
My pinned apps disappears 

EXPECTED RESULT
The pinned apps should stay pinned and not be affected by changing the global theme (especially Desktop and window layout)

That's expected; changing the desktop layout basically replaces all the widget setting with the settings in the theme. The theme probably won't have the same set of pinned apps that you have; so they get reset. That's why there's a honking huge warning about this happening when you click the checkbox to do it. :)
