Since the video's sound is being played through the speakers, the microphone is being used to record it, so muting it prevents this from working. What I think you want to do here is pass the computer's own sound output into the recording app as an input, internally, without using the speakers at all. That will allow you to mute your computer's microphone, but have the recording app still "hear" sound from the video.
