SUMMARY
I set up Meta+A for FolderView widget's activation (which I added to the panel) and every time I logout and login the shortcut is missing!

STEPS TO REPRODUCE
1. set shortcut
2. logout
3. login

OBSERVED RESULT
no shortcut

EXPECTED RESULT
working shortcut

Same thing on my system. Shortcut is lost when session/computer is restarted.

any news/updates on this? I found out that changing shortcut to something else than meta+A also disappears after plasma restart or login/logout. Also in System 
Settings > Shortcuts > Global Shortcuts > Plasma it says that activate home widget is assigned to meta+A, and sometimes that record disappears, sometimes not. Anyway I still need to manually set this shortcut in home widget settings :(

If the applet is on a latte dock, restarting latte also eradicates the shortcut, even without restarting Plasma.

I've also determined that upon quitting latte-dock, the shortcut remains properly defined inside kglobalshortcutsrc. It is only when starting the dock again that the shortcut is eliminated.

Hmm, I had hoped that this would be fixed by the fix for Bug 430282, but after testing, it's still broken.

Just re-tested this in Plasma 5.26 and it seems to be fixed now!
