*** Bug 345627 has been marked as a duplicate of this bug. *** I have a similar issue with three monitors. It is not only krunner but also the KDE button in the lower left corner which disappears from all screens. A quick fix is to set the primary display to anything and then back to your "real" one - then everything works again until the next reboot. Your workaround works for me too.
