Am not sure, but I have attached some snapshots. The first is the Media Sources window, and the second is the "Edit Track Details..." window, which is greyed out because the file no longer exists. Again, running "rescan" doesn't resolve the fact that the files are no longer there, and should not show up. Yes, that is the Collection browser indeed. Is the file you erased still in the Trash (Del) or did you completely delete it (Shift+Del). Might be that the AFT keeps it in memory until it is totally deleted. I rm -rf the directory on the command line, no trash. Thank you for the feedback.
