I appear to have found it, by grepping for that '/var/mail/root' string in the /root/.kde tree, it was in share/config/emaildefaults, which I manually edited to become '/var/spool/mail/root', restarted kmail and I believe its now happy, at least the nagging has stopped. But, nowhere in the 'control center' that I could find, was there a place to set this options value, nor is there a place in the kmail config screen that I could find. Or is this 'set as default' buttons results? It shouldn't be this hard to fix something like that. @Gene: It seems the path might be mistakenly changed to incorrect one while creating local account as whenever we create local account, it shows path as "/var/spool/mail/<USER>". Are you able to reproduce this bug somehow? Can you provide the steps if so? This should be fixed in kmail from kde4. (#define _PATH_MAILDIR "/var/spool/mail") Please reopen if you can reproduce it.
