So for example, show only the number of mails that are unread in the "inbox" folder in the system tray icon, so you don't have not-too-much important unread mail here, for example a mailing-list. Having a 50 unread mail icon on the systray is 'distracting' if you are waiting for important mails that should go to your inbox, so this way you know that the icon that shows unread mail on the systray is only for the inbox, or other folders. Already implemented as of KMail 1.7 which ships with KDE 3.3. Check 'Ignore new mail in this folder' in the folder's properties.

In KDE cvs HEAD, in a folder where Notify on new mail in this folder is UNCHECKED the systray still increases its count. So the systray counts unread messages. In any case about what you chose to do, it should be better explained (in QWhatsThis and doc) what exactly "notify" is (only for system notifications or also for systray?) Not sure if I am right to reopen it or not
hmmm, now after I restarted KMail the mails from the unchecked "Notify on new mail in this folder" are not counted. So there's a problem in applying this Setting. The other problem is the distinction between notified mail and unread mail. The systray icon says "no unread messages" while it should be "no unread messages in notified folders" or something like that... it's pretty confusing anyway...
