I would like files placed in a certain directory to show
up in the clipboard. I would like that directory to be
either a default directory or a specified directory.
I would like files in that directory to be listed in the
clipboard by file name rather than by contents. I would
like to be able to turn off the reordering of items in
the clipboard;ie, mark an item in the clipboard without
the clipboard being reordered. I would like to be able to
remove a single item from the clipboard.

What a lot of wishes :) I believe most of this is out of scope for Klipper --- perhaps a separate application (KSnippets, maybe?) could interact with Klipper to provide these facilities, but for plain old Klipper, this is out of scope, IMHO, unless the number of votes gets huge.

Except the directory part this is covered by other bugs, and the directory part is out of scope for Klipper.
