Before rebooting, the desktop rotates as if it were a cube, with the virtual desktop having only one row. After reboot, when rotating, it acts like it has two rows. When switching between VD 2 and 3, instead of just rotating the desktop from left to right, it goes right to left and then down. The desktop switcher in the panel still only shows one row even when this is happening.

You can enfore a layout in the grid config to worakaround this (and ultimately it might be the long term solution)
