probably like #104990 : the molecule editor is scrambled ; the only way to see anythinh is to move the mouse pointer pressed on top of this window to get some glipese of the picxture we are supposed to see ; I am using compiz but I think that is not related to the bug.

I think, on the contrary, that this sounds very much like a compositing bug!
So please retry without Compiz (and make sure that KWin compositing is also off).

Benoit is right, if this is still present when all compositing is turned off then we could look into it further. OpenGL applications and compositing still experience many issues. I have to turn off all desktop effects due to issues with compositing.

This is no longer an issue. KWin works fine with the compoundviewer.
