I'm attempting to migrate from KDE3 to KDE4 on FreeBSD 7. Kmail data works under kde3.5.10. When I change my .xinitrc file to use startkde4, the new kmail from kde4.1.1 loads up the old kmail data. All mail looks correct. I have 3 pop3 accounts that I check, with two set for "leave messages on server". 

The problem is that when switching between kmail3 and kmail4, the program version that is running doesn't recognize that the email has already been downloaded. The message-id strings are identical. What ever version is running flags the duplicated messages as unread.

That's probably not going to be supported.
I don't know if you're using .kde for KDE3 and .kde4 for KDE4, or .kde for both. But in any case, forward compatibility is not supported by KMail.
FYI, the information which messages to keep on the server is stored in a config file in $KDEHOME.
It might be that KMail4 picks up the old mail from KMail3 in .kde because there is a compatibility code that checks for mail there if it doesn't find it in .kde4.
