Although I have some windows opened on the current desktop the systray displays none or some but not all of them. I can switch ok between them with all-tab, that displays them all correctly.
What you are talking about is the tasks applet. The systray is the small applet that sits to the right of the tasks applet (by default) and only displays small icons such as klipper.

I can confirm the "process manager applet" (the task bar, the quoted name is translated from Italian) to be hiding some windows. I can reproduce it by creating an app which makes a new hidden top-level window and initially shows it as minimized: - when the applet's "Only show applications on the current desktop" option is turned off, the new window is shown. - when the same option is turned on, the new window is not visible in the list. Alt-tab does correctly show it as minimized.
So this happens everytime I restore a kde-session. Further more right now although Kmail is started(pgrep kmail shows 3849) not even alt-tab shows it
Oh, and all windows show up fine and everything works well if I start them within the current session, must be just a restore session thing(?)
No, I had seen it happen often with apps started a couple minutes before in the same session, not even a screensaver popping up in between start and bug.
is this still happening for you? if so you'll need to provide some information as to what your tasks widget settings are and any other pertinent information.
