When the Preferences window is open, it's way too tall for my screen and the bottom of it can't be seen, and I can't click on the 'apply' button so my changes would take effect. Unfortunately, it also can't be resized by any means.

"preferences" ?
Do you mean the configuration window from menu: settings -> configure ?

What is your monitor resolution?

Yes, I meant that. The monitor's resolution is 1152x864. 
This issue got fixed by itself somehow, anyway.
