But lot of times the Meta key (Win Key) does not work. Can you make a setting for letting us choose something other than Shift + Meta key for drawing lines?

It is possible to remap keys on X11. As the requested functionality requires to change the modifiers it is non trivial. Given that the effect is only an addition I think that having one possible meta shortcut as good enough.

Nevertheless I want to thank you for your suggestion.

I know this bug has been closed, but for the record, this is the reason why I have mouse marks turned off. I have meta-shift-[0-9] set to move windows to another virtual desktop. Hence, if I nudge my mouse while doing this, I get red lines on my screen. Although I like mouse marks, I don't use it very frequently, so it's better to just turn it off, since I cannot assign it to a different key combination.
