Upon hover Desktop toolbox opens under the application windows and not over
them, which is not good because most of the buttons on the desktop toolbox
disappear beneath the windows.

Similar behaviour observed in KDE 4.0.4

hit ctrl-f12 to bring up the dashboard view - then it'll be in front.

yes, the buttons appear on the desktop canvas, not in the windowing space.
