Installed from:    Debian testing/unstable Packages
OS:                Linux

I like having 4 desktop and the pager arranged as a 2x2 matrix. By default, the pager layout is 4x1. I change this and works, but when I restart the kde4 session the pager applet uses the default configuration.

I don't know if this issue is covered by another more general bug/wishlist, and probably you noticed it and it's solved on 4.0.1. This is just in case ;)

There is no kicker and kdesktop in KDE 4, but plasma.

This is strange, the default KDE4 setting is having a 2x2 arrangement and saving the setting also worked for me. Could be that you have two pager applets with different settings?

I don't think I have another pager round there, at least I can't see it.
Checkout through the running processes and no relevant process I could see.

Take into account that on this screenshot I have already arranged the pager the
way I like it.
