Well, the root user should be "I-can-do-anything" so what is the point of authenticating root user? I tried to configure cups server from printer module.

You should provide more details on this, like how to reproduce.

Log in as a root. Run Control Center -> Printer module -> Configure cups server. You will be ask to authenticate.

You are asked for authentication, because the CUPS server asked for it. Being logged as root does not mean the CUPS server won't ask you for a password, it depends on CUPS configuration. For instance, can you do the same operations (without authentication) using the CUPS web interface at http://localhost:631?
