Strange, any debug information available (eg. when you start konqueror from konsole) about embedding failures? Other things, like your settings, you may post that too.

I'm not familiar with freenx I'm afraid. I do have some additional remarks though. First you might check for updates for your distribution (one of the recent SuSE's had problems with embedding due to a patch for kwin that was broken). For Gentoo, I think you should try one of the forums. Also because if this was a 'real' bug, more reports would have come for sure. Secondly, try another jdk. Currently I have 1.5.0_04 and 1.4.2_06 installed, and they work w/o problems. And about the output from konqueror on the console, the link you tried doesn't have any applets. Also, since you use Gentoo, you can get a lot more output if you recompile your kdelibs with --enable-debug. I'm interested in the debug lines starting with "*** Embed "
Updating Java to 1.5.0_04 didn't solve the problem for me. I'll build kdelibs with --enable-debug as soon as I've found out how to do this with Gentoo.
Nevertheless, you probably better report this with gentoo. Maybe they have a patched kwin too.

Ok, I'll keep an eye on it. About your debug output, there are no lines about the embedding. This means that your kwin is malfunctioning. Are you sure it's you real window manager? To find out, try this (make sure you don't have unsaved documents open): - open konsole and run 'killall kwin' now all open windows should have lost there title bar and other decorations. - next run from konsole 'kdeinit_wrapper kwin' (you may have to move the mouse over konsole as the focus policy will be to follow the mouse) now the borders and title bar will back again. If the above will not happen, that you have another window manager for sure. If it does, try to figure out if kwin outputs some errors on startup, is from a broken build, or other things.
Meanwhile I've updatet to KDE 3.4.2. The problem already exists. I've done what Koos told me to do: After a "killall kwin", the title bars of all windows disappear, and if I type in a terminal session, I can't see what I type. When I do the "kdeinit_wrapper kwin", the title bars of all windows reappear. kwin doesn't report any problems, when it was started by the kdeinit_wrapper. It says: "Launched ok, pid = 12873".
Meawhile I've updated to KDE 3.5-alpha1. The problem exists here, too.

Just for the record, if anyone has the same problem and don't know what to do. Today I've had the same behaviour as described in this bug, and I couldn't find any information about it except of this bug report. I reinstalled all of my X-packages (for Ubuntu / Debian users: apt-get install --reinstall <package>) and that fixed the problem. Maybe it wasn't the update to KDE 3.5 beta1 what fixed the bug for Thomas, I guess he did update X also about that time, but he didn't thought of it as the real problem...
