Hi, bad news here :)
I just upgraded from a Krita 4 beta (krita-x64-4.0.0.51-setup.exe) to the latest release (krita-nightly-x64-v4.0.0.51-325-g2126cec79f-setup.exe), and...
My custom tags have been erased (my custom brushes are still there).
It's not a so big deal but still, quite annoying.

Maybe there is something to fix there ?

Sorry, I cannot reproduce that. You didn't give any details (like the names of the tags) or actual steps to reproduce, but I did the following:

* remove all my settings and the resource directory
* start Krita 3.3.3 and create a new preset called "boud_test", then tag that preset with a new tag "boud"
* close Krita 3.3.3
* start Krita 4
* create a document and click the tag drop down in the preset selector. The new tag was present and on selecting the tag, my new preset was selected.

So this works for me.

Tags were named "ben".
I installed the new beta and it asked me if I wanted to uninstall the previous version first (maybe related?)
Then they were gone...

If you're not using the nightly builds, then you don't have the fix that preserves existing tags.

Just upgraded to the official 4.0.0; and again, my custom tag(s) disappeared (Windows 10 here).
