it would be really great, if the filenames in the files pane were grouped by server they were opened from. if you work with more than one server at once, (not mentioning, that the filenames are sometimes the same) the files get mixed together in one list, so after a while it gets really difficult to keep track, and you end up with clicking the filenames back and forth, because you do not remember which one is from which server. 
the best way, imo, would be a tree-like structure where the root items were server names, and the files could be its subitems.

From kate 2.4 it is possible to sort the open files by URL, which implies a sorting by host->path->filename. There is no visual grouping done though.

I have made the document list a listview, which makes tree structures a technical option, so maybe soon we can do some grouping.

How ever, all open documents being visible in the document list is a key concept. Changing the root as suggested in #57460 is not an option IMHO. And a folder structure, even a smart one skipping intermediate folders where no files are open, would take up a lot of space. It's possible that providing a different view for this would be better.
