My inbox (maildir) has about 4000 mails and searching it with the search dialog is very slow, even if I only search for a single word in the subject line. 
It takes about 40 secs. on a 1.4 GHz Pentium M processor. 

I wouldn't complain about this if not e.g. Ximian Evolution does those searches much, much faster: 3 secs for a 4000 mails folder.

Is your mail store on nfs, maybe? Searches in 5000 to 10000 mail folders take a few seconds here, so I can't really reproduce your problem.

no, just reiserfs. 
And anyway: Other mail clients can definitely do those searches significantly faster (even on the very same maildir folders I use).

Subject searches take about 1 second per 1000 messages here. ext2 
filesystem dual 1GHz, forget what the hard drive specs are.

This reinforces my suspicion there is something special about your KDE 
configuration. You could try creating a new user account, setting up 
KMail and seeing if the problem is reproduceable.
