All popups from konqueror are shown up in the first opened konqueror window. When I start a second konqueror on the second desktop and want to delete a file there, the popup window appears on desktop one in the first started konqueror.
I'm using kde 3.2.2-2 debian packages. Let me know if you need more infos about the related kde packages installed on my system.
