Currently there does not seem to be a way to specify the folder that classes created using the new class wizard end up in. They always get created in the project's root directory. 
I read that there is a way to do this in automake projects. However, I am working on projects with custom Makefiles. Right now, I use the wizard to create classes, then remove them from the project, move the files using the console and then re-add them to the project and to cvs. Quite inconvenient. 

I think this feature is pretty essential. In any project of some size you want your classes to be organized in  different directories.
