I just discovered that the class view probably should show the classes grouped into the subdirs they occur.

Atleast in the project I'm editing now, all classes are by default in a big heap. When I unloaded and reloaded the Class View plugin the subdir view appeared as I suppose it should.

It can be configured either way: 
Project > Project Options... > Class View > Display Classes
