SUMMARY
Peek at Desktop and Show Desktop seem to do the same thing. One is bound to Meta+D and the other to Ctrl+F12.

This behavior is the same in 6.5.5 and is intentional.

"Peek at desktop" is a Plasma widget invokes the "Show desktop" functionality of Kwin. You can see the functionality for the widget here

If they are intentionally the same functionality, shouldn't they be the same entry in the shortcut KCM?

That is a suggestion that's worth considering. Please open a new feature request for it, and set it to "wishlist" so the maintainers can consider it.
