Workaround: Click on the titlebar of the "Alternatives" popup, then click somewhere else.

At this point I'm leaning towards there being something in your user account causing it. Can you reproduce those issues in a Wayland session of a new clean user account on the same system? Perhaps notably, I can reproduce these issues for the Alternatives popup when it's invoked from a *desktop* widget: Bug 511335.
