SUMMARY
When following the instructions on the Merkuro project gitlab page, the installation via Flathub flatpak does not expose any Merkuro groupware applications. According to the project page: "Will there be a flatpak? Yes, Merkuro is part of the org.kde.kontact flatpak." https://invent.kde.org/pim/merkuro#will-there-be-a-flatpak

STEPS TO REPRODUCE
1. Run Fedora 40 Kinoite (fully patched 10/28/2024)
2. Install org.kde.kontact flatpak, from Flathub
3. Observe only Kontact appears the in system application menu.

OBSERVED RESULT
Merkuro Mail, Contacts, and Calendar entries do not appear in the system application menu

EXPECTED RESULT
Entries for Merkuro Mail, Contacts, and Calendar should appear in the system according to the project page instructions.

I'm having the same issue on Kubuntu 22.04.5, exactly as you've described. The Kontact flatpak doesn't provide me with the Merkuro suite.
