SUMMARY
with below steps, "Show alternative" popup go under "Panel configuration" popup 

STEPS TO REPRODUCE
1. Right-click on a panel and click on "Show panel configuration" 
2. Click somewhere in panel configuration popup (like "Panel Settings" title)
3. hover a widget in panel that have alternative options (like pager)
4. click on "Show Alternatives..." option in opened popup

OBSERVED RESULT
Show Alternative popup below Panel Configuration popup

Thank you for the bug report! This issue has already been filed and is believed to be fixed in the current development version of Plasma. The fix should be released with Plasma 6.2 in early October.
