After exiting restarting KDE the knotes data files are corrupted.  For example the directory ~/.kde/share/apps/knotes contains the files "Knotes 1" and ".Knotes 1_data", both of these appear to contain metadata.

In the first KDE session I had 6 notes with data in them, now none of the knotes files contain any data.

Yes, known bug and fixed already. The fix is in KDE 3.0.4 and KDE 3.1.
